Are the data cartridge settings (like ECM programs, MFD defaults, COMM frequencies etc.) something that is limited to a mission or is it stored persistently in the player profile?

Most of the items you list are saved to <callsign>.ini. You will also get a mission specific .ini file where your STPTs/PPTs etc. save to.</callsign>
