The best compromise is to leave them as they are.
You will taxi over them via dispaced threshold in order to take position for take off (unrealistic since taxi over lights), BUT you will have real rule with the green THR lights and correct touch down at night, since it is strictly prohibited to touch down over a dispaced threshold!
This is my suggestion, the decision is yours ;).

Pumping up this thread again.I noticed that there are Threshold Lights available as an single Feature (for example used in Gioa del Colle RW 14L)
In the most other cases they are Linked to the MALSR, which often are placed in a “strange” position so that you have to taxi through them.
Of course this can be fixed by moving them out of the way, but (because they are linked ) the Position of the Threshold Lights will be moved as well, which causes the Problem that they are now away from the Threshold.
One question to the Theater Developers:is it possible to unlink/disconnect the MALSR from the Threshold Lights so that it is possible to place them independend from eachother ?

Thats a very good Idea! I back it. It woulf be a very very nice feature.

I should be possible but I would have to look into it. I think the threshold lights something thing else other than vertices in the node tree in LOD editor. Same for the MALSR lights. The light fixtures use vertices and those can be removed but then you would have lighting suspended in mid-air
