There is nothing “in this.” Civilian transponders squawk Mode 3 and Mode C (altitude). US (and others) aircraft that are capable of interrogating transponders can interrogate these modes as well as Mode 1, 2, 4 (encrypted) and the newer Mode 5 (encrypted) IFF. I think NATO countries have been given Mode 5.
I’m not getting into the jamming of IFF or anything like that, but generally speaking, there is no interface issue. Likewise, for the same reasons, IFF alone cannot be used to purely identify whether a contact is a bandit or hostile…rules of engagement have multiple criteria that have to be satisfied in order for an aircraft to shoot at a “hostile.”

It would be interesting to learn and experience, how civilian transponders differ from, and interface with, military IFF systems. Judging from the number of horrible tragedies over the years, I’m guessing it’s not as clear and simple as it should be.
