Altering a flight's waypoints by coordinates outside pit?

Hi all,
I am working on a low level route through the Alps in the northern part of Balkans theater. The theater map in the TE editor is not accurate enough to plot the steerpoints exactly where I want them. So I flew around and made some markpoints, writing down the coordinates of where I do want to move each point to.
How can I do this though? I thought with Mission Commander (0.5.0.208), but if I open the flight, go to the waypoints, I can open each waypoint and it looks like I can alter the location by inc/decing on the X and Y, but if I hit apply nothing changes and the coordinate just stays the way it was. Any ideas why?
Or any other ideas on how to alter the steerpoints permanently (without manually having to punch them when starting the jet).

Another idea I came up with was using a threat circle to plot the right coordinates (since a threat circle window shows Lat Lon) and slewing the steer point to it, removing circle and onwards.

Yes, WDP is perfect for this. MC may also even do it. Just import the flight into WDP and change the STPTs to precision before entering the coordinates.
